Flood 1 is the 29th episode of Season 1, Flood 2 is the 39th episode of Season 1. and there is also another Flood episode, the 85th episode of Season 3.
Flood 1
Plot
The sewer is full of green flood in the rain. Red and Yellow were in the floating sardine can what Yellow has to keep on pushing to swim, and Ted tries to avoid the sardine can to sink. But out of nowhere, a Alger-Fish named Navy appears swimming much to both larvae's horror and lands on the sardine can they are in as they are launched. They swam up, Navy appears near them as he roars, they try to get away to survive Mr. Fish and only there’s seaweed ropes on the grate.
They grab the seaweed ropes and climbs on it, while Mr. Fish jumps to close at them. Red and Yellow felt safe on top of here, but Navy pulls the ropes as they began to snap. Navy tries to catch the larvae for a few seconds. The rope is to weak that is about to break apart, realizing they would die. Red then struggles Yellow to grab another rope to avoid Navy's attack. He swings and gets on another rope.
Red's ropes are breaking soon, Red tells Yellow to grab another rope, but he just looks away from him. So Red as to do it all by himself. But when he briefly swings, the rope immediately snaps and Red falls down to the flood, welcoming to meet Navy. He gets chased by Mr. Fish to avoid getting eaten by him, but he was just so fast. Yellow, sick of this, attempts to save Red from getting eaten. He swings like monkey bars and launches himself towards Red to save him, but he accidentally shovels Red inside to Navy's mouth and ate him alive, much to his horror and his mistake, as a weird trumpet plays off-screen.
Epilogue
We can see that Red and Yellow tries to survive from the flood once again, Yellow gets stuck on top a bottle while Red is stuck in what it seems to be a lump of dirt. As Yellow struggles on the bottle and Red laughs at him, turns out that the lump Red is standing in was an octopus monster.

Flood 2
Plot
The sewer is flooded again. Red and Yellow ends up on a log to float. But suddenly, Navy's antenna shows up underwater to be in near Red and Yellow's log and they scare them. They screeches as the fish tumbled them down. Red and Yellow are getting chased by Navy, and he was about to eat the larvae.
Yellow and Red runs away from Mr. Fish as possible. They made some translations like an and loops, to an opposite direction of Red and the Log as accident. They drowned (expect the log) and Navy goes under them. Mr Fish. Attacks the larvae as they want him to "back-off" until they reached on a waterfall with no bottom.
They fall into the pit. But they got back up as Navy "flies" to it with Yellow struggles his light and moves to the left, until its light gets back into normal. Mr. Fish roars rapidly at them as they scram. Navy leaves Red and Yellow behind to meet the Waterfall. Red struggles Yellow's antenna to "fly", but he can’t fly due to not having wings. As they stare at the fourth wall before they fall. (Hence breaking the fourth wall.)
Epilogue
It reveals that Red and Yellow survived and flies thankfully. by Red steering Yellow's antenna as his tongue works like a copter, but its not enough for them to fly, so Yellow uses his fart to boost both of them up.

Flood (Season 3)
Plot
In a "not flooded" day, Yellow and Red swims and get onto a floating empty sardine can, not long after, grey that was drowned, passes in their can, yellow poked him and came back to conscious as he also get onto the can. But after that, he got hungry and was about to eat them both, so yellow and red quickly shut his mouth (bit his tongue) and jump to navy as he roars, grey also did the same to shut his mouth. But after yellow and red tossed to him, navy stabs the can so it will also drown, grey quickly kicks red in order to seal the hole, but yet another multiple stab to the can as now both yellow and red inflates because of the water pressure, now grey use them as worm jetpacks and flies away, sadly to land directly to the sea as other navy packs surrounds them, and they tried to save themselves.
Epilogue
Grey mocked the navy packs as he uses red and yellow as his water jetpacks, but not long after that, a huge bird came and catches them.
